Both are folders with the same name (Temp) but in different paths. One of them may be seen in your %temp% environment variable.

Windows/temp is where the system itself will put temporary files during installations etc. c:/temp is often not even on many systems unless a specific program creates the folder for its own use, of if the user does it themselves.
