mouse stops working and computer freezes

Specs: Windows vista
If I leave it alone for 3 to 5 minutes it will work again but will stop again. I have changed fans and the incoming power box.

Could be overheating, cooling down when there is little activity. Did you clean the CPU heat sink as well as the vents? Check it with the sides are in place because when they are off they can cause a poor ventilation flow.

How long does the computer have to be on before it happens?

If it has sensors you should be able to get the temperatures from BIOS or by downloading a free program.

Obvious suggestion, but unplug everything USB from the system save keyboard. If the system works, one of your peripherals is at fault.

replaced both fans, thinking the same thing, no improvement. It usually starts about 10 minutes in and cycles every 10 minutes or so. tried different mouse in different ports, wireless and plug in. changed keyboards as well. Did a clean up including registry and it may be time to abandon ship
