HP Pavilion Vista desktop has random slows

Specs: Windows Vista, 4.00 Gb
My computer likes to slow down when i exit a program such a google chrome, a game, or media player. Its anything that will trigger it to slow down after exiting out of it. Ive checked the temperatures of my computer and all lies well with a green check, task manager shows that only 9% of CPU usage, 42% Physical Memory usage with a total of 45 processes, sometimes more.
Could this be my processor showing its age? -[Pentium E2180]
I keep the case-insides well clean and in a cool, non-smoke environment. The 4 RAM chips passed scans with memtest perfectly and my AV [Norton] has found nothing malicious except for a few cookies. Ive tried speeding up the Hard drive Disc Performance but nothing has helped there.
Im out of ideas and would very much appreciate it if anyone might know of a solution to help my problem.

Additional info: If i give my computer about 1-2 hours it will resolve its self and work perfectly fine. The amber light flashes consistently along with the tinkering sound of a computer thinking hard. The 'slow downs' after exiting a program happens about 1/1000 [rough estimate] program exits a day. Restoring the computer back to a previous point in time does not solve the problem and I do not wish to 're-install' my operating system since my computer did not come with a Vista installation CD in its package.

Malwarebytes & Cleaner are two very good programs as well as being Freeware, run the both in Safe Mode..

@ X86 - I forgot to mention that ive used Advanced System care to clean or repair my registry. Malwarebytes didn't find anything as well.

@ faizanshakyboy - Ive defragmented about 2 months ago to see if this could fix aything. It did not- but how do think the "Compress" and "Inedex the hardrive" Will do? I can try both of those and disc clean up after they are done.

Ok so just this morning i switched on my computer. I logged it in and it froze after afew minutes later. Nothing would work and the computer case its self went silent except for the fans running inside. I switched it off and then back on and nothing would load, the screen sat blank without any indication of working. I switched it off again and then back on again, this time everything loaded back up and I logged in and the computer didnt freez this time. Im affraid of this happening when i need it most for school. Slowing down and then unreliability; how can i solve this?
