Specs: Windows Vista
I am using Dos but it is displaying ~ as : although ~ is
ok in notepad

There is no Dos in Vista, there is a command line interface.

When I use run in vista and get dos screen I type c: cd
aaaaaaa~1 for directory name it display c:cd aaaaaaa:1 and
says Bad command or filename

"c:cd aaaaaaa:1"

If aaaaaaa~1 is indeed in c:\ you need to type

cd c:\aaaaaaa~1

not

c: cd aaaaaaa~1
