Windows 98se has been retired by Microsoft. Support may not be available.
You need to do a search on microsoft.com to see if archives exist.
Here is the results page:

The fact you used a different product key had nothing to do with it.

You can upgrade to IE 6 using something like an old AOL disk, if necessary. You may be able to still get security updates for IE from MS.

And, as already mentioned, there are unofficial updates.

You must have IE 6 or IE 5.50 SP2 in order to use the Windows Update site for 98. Also you should update your script engine for use there as well.

page up to caution statement, download and install SCR569X

Go away nay sayers, WinUP site still works just fine for 98. I guess that shows how much you know about it. Download the updates for to burn on CD at the WinUP Catalog site too. Same old stuff, just a different day.

The only thing that has really changed at the Catalog site is that you now must be running 98 in order to see the 98 updates in order to download them.

Yes you are correct; for a while the requirements were IE 4.0 but I have noticed this does not work on Win95 with IE 4.0 or Win98 which comes bundled with IE 4.0.

I have legacy systems running Windows 95, NT 4.0, 98, ME, and 2000. I can confirm Windows Update works for all of them. Just keep in mind that no new updates are being released for these system.

You can still use Windows 95 Update from here (requires IE 5.5 or later with ActiveX enabled):

NOTE: This link will provide a "page cannot be displayed" or "page not found" error if accessed from a system running OS later than Win95.

Some of the more widely used 98 patches such as the hard drive 64 gig fdisk fix are still there as separate downloads but the more obscure ones are gone. Q197004 which updates one of the files 98 uses for cd access and Q262232 a floppy driver update that helps if 98 doesn't see a 360K drive are two examples I'm familiar with.

I'm not sure what's included if you go through windows update. I thought those were just security updates.

Windows Updates includes security updates and optional updates (optional being Windows Media Player, driver updates, etc).

There is a tab on the left side of Windows Update to select from optional and security updates, Windows Update for 98/98SE/ME is very much a look-a-like of Windows Update for Windows XP. The last I checked I think there were 44 critical updates for 98/98SE/ME.
