My computer can't find any exe files

Specs: Windows 7, 8 GB
Recently I had a pop up that appeared to be scanning my C: drive for viruses, it pretended to mainly find viruses in Adobe files. Right when it started "scanning" Ad-Aware popped up and said something strange was happening. When the "scan" finished Ad-Aware immediately deleted whatever was going on and all appeared fine. However now all of my icons on my desktop lost their link to their exe's. I must browse for the exe anytime I wish to make an icon work. Second, I have tried downloading a number of tools to help scan for the problem and when I try to run them, a parameter is off somewhere or it again can't find the exe. Finally, I have tried a system restore and lo and behold it can't find the exe, when I locate it, it says the application has failed to run. Any help would be greatly appreciated.

Turn your computer off. When you power on start tapping the F8 key.
This will bring you to a list of things. Try Last Known good configuration.
If listed be aware that System Restore is different than System Recovery.
System Restore is what you said you were looking for.
Do you have an anti-virus?
You should also be able to get to System Restore by going into Safe Mode.
