Multiple Apps require different Java Versions - what to do?

Specs: Windows 7, 2.19ghz/ 2gig
How do you get multiple applications to work with java?
Our Kronos system uses an older Java6 update 31 but we often encounter issues when users need to use newer java versions from the different online websites. Unfortunately, updating Java leads to problems with Kronos.

Does anyone have suggestions on how to correct this?

Is the Kronos system an application or accessed with a browser?
If it is an app, any configuration entries that can set the java home directory?

If java home directory cannot be set in the app, use the java configuration panel to select the java version that should be used at the moment you use that app.
Problem is you cannot use apps with different java version at the same time.
