If you didn't back them up before upgrading, they're gone.
Microsoft does warn you to backup everything before performing an OS upgrade.
You should always keep backups of everything even if you're not upgrading.
If you don't, and the hard drive fails, you've lost everything.

Backing up isn't difficult. I don't understand why many PC users don't do it.

Check to see if your Favorites are still there, but hidden from your view. In IE9, the Favorites are under the star on the right side. If you like the traditional view, just right click on the top bar and choose the Menu bar from the list.

If they still appear to be gone, try downloading and installing Firefox and tell it to use settings and favorites from Internet Explorer and see if the appear there (the installer may find the existing file where IE8 left it even if IE9 did not recognize it). If they do show up in Firefox, then you can get IE9 to import them back from Firefox (I actually use both but prefer Firefox).

You have to be a little bit crazy to keep you from going insane.

the easiest way to recover the bookmarks is using recuva:
