Try compatibiltiy mode both for the installer and for the running of the program.

Since you are talking about a 16 bit application I guess you are trying to install under Win 7 a legacy DOS/Win 3X application that , I suppose, needs graphic mode and full screen support. If so the only way to run that is to setup a virtual machine, as MS Virtual PC or VirtualBox (both free), install FreeDOS as guest operating system and eventually install your application inside the virtual environment. Of course a bit of systems experience is required, but the job is less hard than you think.
