How many instances?
With Server 2008 it is perfectly normal to have quite a few. How many will depend on system configuration. We really need more information. Such as what the server is being used for and how much RAM you have. A screenshot of Task Manager - Performance tab would be a good place to start.

registry cleaners are NOT recommended
do NOT use them on the server. Most are workstation only versions and would only damage the servers registry if they did run.

your first step is to update your antivirus and antimalware checkers and run them

when was the last time you ran chkdsk /f , disk cleanup and defragged the server?

Answers are only as good as the information you provide.
