Why pop-up windows, especially? Are they any more likely to be a
problem than a regular window? If so, why?

"Are they any more likely to be a problem than a regular window?" Not really, it's just that popups might seem a more tempting invitation. Also whatever you click (yes or no) can often mean yes.
