Firefox not responding after virus removal

Specs: Windows 7
After removing a trojan and virus from my computer both firefox and IE are slow and freezes often, but also other applications like microsoft word is slow to start up. I tried to repair files with "sfc /scannow" on command prompt, with no problems detected. My computer doesn't have other viruses. I do not have any anti-virus software running that might slow it down. Every time I try to shut my computer down it says there is something running but it isn't displayed. I can't seem to find a solution to this, I don't want to re-install Windows again.
My computer runs on Windows 7 and everything is up to date. I have 222 GB of space left on my disk.
