I currently have 3 computers with Gigabit cards connected to a gigabit switch that then connects to a 100mbit router/switch combo along with several other 100mbit devices. The gigabit switch supports up to 16KB jumbo frames. Two computers support up to 9KB and one computer up to 7KB jumbo frames. The 100mbit devices obviously don't support jumbo frames at all.

Any how, what should I set each computer to? Do I pick the lowest common frame size among the gigabit devices (7KB) and set all three computers to that, or do I set each computer to the max it supports?

if a 16k is sent to a 7k the 16k will be fragmented into three pieces. set to lowest supported for less/no fragmentation which is the goal.
