This is a job for "cron". As you don't say what version of Linux you are using it is difficult to give step-by-step instructions. Google "cron" + the name of your distribution.

If it's a simple text file (log files etc.), you can use
cp /dev/null /path/to/your/file/file_to_flush.txt
in /etc/crontab
as ijack stated.

Use man crontab for more informations on how to manage that.
