M2n78-LA CPU Fan Problem

Specs: Windows 7, Phenom 4 core/ 40gig
Just upgraded the case and CPU cooling on my Son's computer. The I used a Corsair H-60 cooler. The computer displays a warning on boot-up and shuts the computer off. I connected a fan to the cpu fan header and then it required us to press F2 to continue. I was able to get into the BIOS, but there is no fan monitoring and no way to force the fan monitoring off. Now the system is back to just shutting off on start up.
It is an HP system with an ASUS motherboard ASUS has no information and HP offer little useful information (typical HP"s substandard customer support) and want me to pay them to tell me to just put the old CPU heat sink and fan back; when that it did not solve the issue.
Do I need to replace the motherboard? Are there any other solutions?

It could be a couple of things. 1st, does the plug on the new fan have the same number of pins as the original (either 3 or 4)? 2nd, did you apply thermal paste between the CPU & heatsink? 3rd, are you 100% sure the heatsink is fully seated & locked in place correctly ?
