I left the computer running while I went for a drink and came back to notice that the Control Panel, Network Connections & Printers & Faxes options were missing from the Settings menu from the Classic Start Menu. Have you tried the simple refresh option from view or after right clicking on a black space in the control panel? Another easy fix if that doesn't work is to do a restore to a time previous to when you began experiencing the problem.
