Windows Repair can't find harddrive

I have 2 IDE hard drives and 2 Cd-rom drives. the hard drive is plugged into an IDE expansion card and the Cd-rom is plugged into the One IDE slot that my mother board has. the Problem is when window is loaded, i have updates to do and i windows auto updates downloads them all (i have about 85 updates because i just got a ne3w mother board) the update program won't initialize so the updates don't get installed. what is wrong with the update program? or is it something else

Your post is confusing. Has this system ever worked in the configuration you describe? You say you have replaced your motherboard. Are you trying to boot up your old harddrive attached to this new motherboard, and do a repair instal? Your subject heading says Windows repair cannot find harddrive but your question does not really say you are attempting a repair instal. Or did you already do the repair instal and now windows update will not instal the post-SP2 updates.
I used to have a signature but it disappeared and I just couldn't be bothered writing another so please feel free to ingore this.
