What makes pop-ups appear? .dll's?

I'm sick of getting pop ups from loadingwebsite.com or ads.revenue.net or whatever others pop up and never go away. I've used Ad-aware, Spybot, updated definitions, searched the registry and deleted a few things, but I can never seem to get rid of these guys. They pop up even when I'm not browsing - I'll wake up in the morning and have 10 ads on my screen.
My question is what makes these ads pop up? Are there certain files? A program running in the background I can't see in the taskmg.exe window? .dll files? Other registry lines that I missed? Any help is appreciated.
