whenever i add a second hard drive from another system (to check for viruses and the sort) i slave it and stick it on the other ide channel. for some reason whenever i do this i get this error on the other hdd. i go to recovery console and try chksk and fixboot both run and do there thing but doesnt fix it. (had it happen twice both times i tried) so i did delete/create partition. my question is what am i doing wrong?

If you put it on the other ide cable alone it is not a slave, it is the master of that ide channel. It is only slave if you have another dvd, cd or hard drive on that cable that is master and should have the jumper set accordingly. You probably know this already but just in case.
