So I installed Tweak UI for XP and every time I restart, it's no longer there. The shortcut referenced to it no longer works. It's not in the System32 folder where it was. It's the strangest thing. What's causing TweakUI to keep being removed at system restart?

Matthew, That's the first time I ever saw this problem. Are you sure that you have installed the correct version of Tweak UI? Windows XP requires version 2.00 and Windows XP SP1 & SP2 requires Version 2.10. The link below has the download for both versions.

Yes, it's the correct version. Strange isn't it? I figured out that I could work around the problem by moving Tweak UI into its own folder under Program Files. That way, it won't keep disappearing and ignoring my tweak changes.
