More than likely they are slots for a memory card reader. Cardreaders are installed thru USB connections and show up in the "Safe to Remove" program because of it.

If the MBoard is eSATA capable (removable SATA) then that message will appear by design. Ignore it. You can make the message disappear but it may slow down the drive response.

In the case of USB card readers, you should not use Safely remove hardware to remove memory cards. If you do, the entire USB card reader will be disconnected and remain disconnected for any further use until you reboot the computer.

So what should you do? When you have finished working with the files on a memory card, right-click the memory card icon in Windows Explorer to Eject. The light on the memory card reader should not be ON or flashing when the card is removed from its slot. (Source)

Remember to Never ever remove a memory card, or disconnect the reader or camera cable, while images are being transferred to your computer or other storage device. Besides possibly losing images, you could possible corrupt the card. (Source).
