How do I remove the unchecked items from the startup section of msconfig. The list just keeps getting longer and longer. I have gone to Regedit Local Machine\Software\Microsoft\Windown\Run and they are not there. Where else can I look? I have also gone through the Current User section of the Regedit. They are not there either.

When you went to the Registry and checked
Local Machine\Software\Microsoft\Windown\Run
did you also take a look at the other entries that begin with Run (such as RunOnce, RunOnceEx, RunServices? Some of the items you want to remove may be there.
The same applies to
Current User\Software\Microsoft\Windown\Run
so you should do the same (look at RunOnce,
RunOnceEx, RunServices).If you still can't remove any unchecked items from msconfig following the above instructions, you could try using a good shareware program called System Mechanic from www.iolo.com, which has a feature that lets you remove things from the Start-up tab in msconfig.

I have checked all of those and found nothing. I also have system mechanic and all it shows is the ones that are checked and running. Not the unchecked ones.

Try looking at this other section of the Registry:
HKEY_LOCAL_MACHINE\Software\Microsoft\SharedTools\MSConfig\startupfolder and also
HKEY_LOCAL_MACHINE\Software\Microsoft\Shared
Tools\MSConfig\startupregPlease report back whether this has been of help.

I believe Juan's "second" registry path suggestion will/should do it for you.
I recently had the same/similar problem...removing uninstalled programs from the list.The aforementioned is where I found the culprits.
