I ran Crap Cleaner/Registry cleaner and it shows (2) Uninstall Reference Issue (Windows XP Service Pk) and Uninstall Reference Issue (AC76BA86-7AD7-0000-2550-7A8C40000000) I deleted them then when I went to my control panel Add and Remove programs all my updates from Microsoft were not listed, so I opened the copy and put them back into the registry and they appeared back, SO Do I have a problem coming I never had Crap Cleaner take this off before? Do I need to fix my registry?.

Look in Add/ remove programs and see if show updates is ticked. If you installed SP2 with a redistributable file instead of an update, it will show differently in add/ remove programs.
Also, you need to be a little careful with CCleaner as it is aggresive. It also deletes all your cookies for site logins, including email.
If using EI7 you can remove temp files more selectively. There are subcatagories there under Tools> Internet options.

Yes I have the show windows updates checked and they are showing now with the (2) items put back into the registry, it just does not show them after I remove those (2) from crap cleaner, I have put for crap cleaner to ignore those (2) entries its just I never had to do that before so I thought something is wrong with those (2) files? I do have IE7 installed and will use it from now on. but just stumped about those (2) items it wants to remove.

I don't presently have CCleaner installed but one possible explanation would be it automatically updates when one is available. Different features in new version.
CCleaner does more than remove temporary internet files so it is still a good utility to use. If all you are trying to do is cleanup the internet stuff it may be overkill for that.
