Control Panel > Admin Tools > Services
Scroll down until you see "messenger service" right click on it and select Properties. In the "Startup Type" field select disabled, apply, and click OK.
Right click on "messenger service" again, and select stop.

If you're talking about popups in an Instant Messaging program, and you don't use Instant Messaging, get rid of it, or at least disable it. Hooner's right if you're talking about Windows Messenger service.

Thank you all, I have downloaded "shoot the messenger", but the pop-ups I get everytime I boot up are AOL instant messengers.

As I said earlier, remove AOL instant messenger unless you really want it. Or try removing and reinstalling (although I'm not sure that will help). Or get a good popup stopper like POW (free from analogx.com).
