Hi I was wondering if anyone knew how to stop these popup adds that only happen when using certain media files. This has nothing to do with microsoft messenger. Thanks.

There's not really any way that I am aware of. some media files have imbedded commands that cause popup windows to open, so the problem is with the files themselves, rather than with the media player.
You might try downloading a different media player to see if that helps. You may also try a 'popup blocker' program, although most of those don't work on popups caused by a program other than IE.
