Is there a way to have remote desktop sharing and pcanywhere to coexist. If I connect with remote desktop sharing(MSTSC) and than close the connection and launch PCanywhere I will get a black screen with blinking cursor. If I than turn off remote desktop sharing and reboot than PCA works fine.

I think you can't just disconnect the Remote Desktop and have PCAnywhere or VNC work. The Remote Desktop session is still open, you are just not connected to it. Instead of clicking the 'X' or Start > Disconnect, try going to Start > Logoff. All currently running programs will close, but you should be able to use PCAnywhere or VNC.
