ntldr missing on dual boot PC

I have two hard disks in my PC. Hard disk 1 has a dual boot setuop of XP and windows 2000 advanced server. Hard disk two has windows 2000 advanced server setup with a few data partitions. I am using gag as a boot loader to choose which OS on the hard disks to boot from. I have taken out hard disk two (as am giving to a friend) however when I take it out none of my OS on the first hard disk will boot, when I select them from gag boot loader it just says ntldr missing. I tried to recreate the selectable OS in gag boot loader, and worked fine however when I select on it just comes up with ntdlr missing.
Any ideas how I can get around this problem. Both XP and Windows 2000 advanced server on disk one are formatted as NTFS

Nope its not a severely fragmented MFT.
I am going to assume if you put the 2nd drive back everything works???
It's drive letter enumeration. By removing the 2nd drive all the drive letters are changing except for c:.
This usually does not result in the error ntldr missing since that file is at the root. I would expect a error like this or a continuous boot if you replaced the XP loader files with the w2k ones and tried to boot XP. But w2k would still boot.
Might want to list your drives and the os's that are on them including the file systems.
