Yesterday I rebooted the computer and it took a loooooong time to load, then before it came to the welcome screen it automaticaly rebooted. When Windows finally came up it said it had installed a system update. Now many of my icons have a little green circle with a white check mark in the bottom right hand corner. I have no clue what this is. It's on random files too. Ie. some MP3's or docs or whatever will have it, but others in the same folder won't. Any idea what could have done this? I hope it's not a virus or something. HELP!!!

What went on before the last time you shut down the computer?
Did you actively load some software yourself, or update some software?
Did Windows Automatic Update load some stuff while you were shutting down the computer the last time before this?
Some software, such as anti-malware software (e.g. AVG 8.x), updates itself automatically in the background without you seeing any messages about that - sometimes it does that while intitially loading Windows before the desktop screen appears, or shortly after it appears.Sometimes updates to software do some loading of files and settings only after the next time you boot the computer - if what it loads is complicated, that can take a while, but booting after that should take about the same amount of time as it usually does.
The only mentions I can find of many icons having a green circle with a white arrow is related to you using Firefox, and the Firebug feature in it. That green circle with a white arrow indicates the web site or file has been checked and has been found to be safe to use. A red circle with an X in it indicates whatever it is has been found to be NOT safe to use.

I have noticed the same thing recently on several xp machines. All of them are running AVG Internet Security 7.5, so I suspect that AVG is the culprit.

Sure enough, it's Mozy. New files have a red circle with an exclamation mark. After they have been backed up, it changes to a green circle with a check mark.
