Specs: Windows XP
If the new drive already has XP on it do you still clone the whole drive or can you be selective as to what it clones? Additionally the old drive was having problems will it transfer those problems as well?

Programs need to be installed to the operating system they will run on. You can't use any type of clone/image copying on programs because the linking to Windows will not be there. You would need to also clone the operating system (windows). That would probably copy your current issues too.

Bite the bullet and re-install everything fresh.

You can connect the old drive and copy personal files to the new drive or simply leave them where they are.
