Laptop ultrabay HDD switching while XP bootup

Specs: Windows XP
I have two hard drives in my laptop. One in an ultrabay. If I start up without the drive in the ultrabay, As soon as I sign onto Windows XP it logs me off. If I put the other drive in the ultra bay, Windows XP starts up normally, but my C: drive is now the D: drive, and the D: drive is the C: drive and some apps will not start up. What could cause this?

My guess is someone tried a repair to one of the installs while the boot order was different than what it was when it was isntalled. XP fixed it but couldn't tell the actual order. Boot files are now on C but system is on D
