Help, Disk Cleanup deletes all file

I ran Windows Disk Cleanup on my D-drive and it deleted ALL files (not the folders which are now empty). My most recent backup was 2 months ago. Then I tried it on another drive (F:\) and again it deleted ALL files. What could be wrong?

There is nothing wrong with the Disk Cleanup Tool. The key paragraph in the MSKB provided by Chuck clearly stated:
The Disk Cleanup tool helps you free up space on your hard disk by searching your disk for files that you can safely delete. You can choose to delete some or all of the files. Use Disk Cleanup to perform any of the following tasks to free up space on your hard disk.
