HD not detected after WinXP renstl

Nasty ghost-writing virus invaded PC. Had to re-install Win XP Pro. Deleted partitions when prompted by Setup CD, formatted and re-installed OS. Everything went okay, but upon re-boot, I get a message saying the HD was not detected. Gives choice of pressing F-something, which takes me into BIOS, but HD is okay and shows in BIOS as primary drive. Also has option to press F1 to continue. Then Win XP loads and everything is just fine. But why is this happening? It takes SO much longer to boot than before and is confusing to user... Pls help!
Do a low-level format and make sure you wipe the the "Boot Sector" or the "Master Sector".... anyway, the section that contains all the first boot data... then reisntall Windows again.
