Best to do it in Windows Safe-Mode. No drivers or programs running. Hold down F8 during boot.

Have you ever tried a program called Diskeeper? It is made by the company that makes the Windows defrag program. It goes into a lot more detail, and is ideal for XP users or W2k users running NTFS file systems. It has the option of doing a boot-up defrag that consolidates your directories and your page file. It goes A LOT quicker then Windows defrag and is very thorough. I know this doesnt answer your question but if there is a free trial version, you may want to try it and see if it works. Now, have you tried booting into Safe Mode and defragging then?
