CHKDSK runs at startup after virus

I have a user who was recently infected with the W32.HLLP.Handy virus. They followed instructions from Symantec and removed. Now, each time they start/restart the PC they receive a message to run CHKDSK (check for NFTS CHKDSK). If they choose No they can log in, if they choose Yes, the PC freezes. I found a registry setting that can be altered to prevent CHKDSK from running at startup, but I want to be sure this would be the right thing to do.
