Applications Start & blocks after have been partially loaded

Hi all,
I'm running a win xp 64 pro; troubles started some days ago when the system began to work only 1 every 4-5 times I started it while those 4-5 other times it blocked at the first attemp to launch an application after the OS was loaded; the GUI was blocked while the mouse pointer was free.
I scaned the system for some spyware, trojan and other virus with Superantispyware, Avast and others, I found a few infections and I cleaned everything, I stopped some unnecessary services and other programs from start during the boot.
So, at this time the situation is the following:
- Everything works when I start the OS in safe mode
- When it starts in normal mode I can work with Windows explorer and task manager, while other apps do not work, those apps seem to start, the GUI is not blocked and if I open the task manager (it works) I can see the app process live, but everyone of those processes have between about 724 and 756 KB of memory assigned and only 1 thread each, moreover I cannot terminate them by the task manager.
Is there someone who have idea about where the problem is?

Sounds like you have not purged all the nasties yet. Try one or more of these: Malwarebytes, Spybot search & destroy, Microsoft Security essentials.

Try running in Windows safe mode.

Sometimes Windows needs repair after an infection. You could try running Chkdsk and scannow SFC.

Go to a restore point before this issue began.

Uninstall software you have installed in the last couple of months.

Thank you for replies,
I already ran Malwarebytes and superantispyware in safe mode, HD is ok and SFC is useless because I haven't the OS CD; moreover it appears to ignore the sys files cache. I already tried the restore poin but it was to late and it did nothing.
I'm scaried about OS got affected by rootkit at kernel level; so as the next attemp I'll search a bootable rootkit detector (if someone would suggest one I'll be thankful) to scan it from an usb drive. Then I would try to suspend all possible startup software by Microsoft Sysinternal utility. Every suggestion is welcome. Thank you again.
