When I upgraded to Windows Vista Ultimate, my old files from windows where saved into "Windows.old", I am sure all of you have already heard of that folder many times before.
Here is my question, when I go to delete that folder, will it leave a large amount of empty space at the beginning of my hard drive? Like will it caused many fragmented files? Or does the windows upgrade move that folder to the end of the hdd partition?

have you defraged your pc yet with vista installed on it? If you have then it's not going to be fragmented it will just leave a free space on your hard drive.
