So I know that I need a 64 bit version of windows to get the 4 gigs, but since it shows up on my machine as 3 gigs, I was wondering what happens with that extra 1 gig. Does it get used but not reported; is it allocated for video card usage?

This should explain to you in very good detail what's going on with the remainder of that GB of ram.

SP1 is said to show all 4 GB in Computer Properties window but the same restrictions will apply; namely, noone will be able to use 4 GB due to x86 structure.

and that will confuse a lot of people into think it can use all 4gb of ram when it won't. This is why MS should put an * next to reading the 4GB of ram.

All my 4gigs shows up as 4096MB, my assumption is you have to enable an option in BIOS. There's a Memory mapping feature in the BIOS (asus motherboard as least) you have to enable that in order to read all your memory.
