Losing Hard Drive Memory Randomly

Hi, im losing storage memory randomly, i have no idea where it goes, i went through my hard drive and i cant account for over 30 or 40 gigs on it and im pretty sure they're not just some hidden system files for Vista that i cant find.
Ive done a hardware scan using PC doctor that came with the vista on the hardrive, scanned for viruses and it was negative but im not sure if my virus protector is the best one out there. Ive done several runs of the drive degfragmenter and it really hasnt changed anything. aJust in the past few days im pretty sure i lost at least 2 gigs. This loss corresponded with a transfer of files from my laptop to an external drive so that the disk degfragmenter had more space to run properly then i transferred the files back to the laptop and i went from 5 to 2 gigs approx.
I was thinking of transferring all my important files to the external drive and doing a full system restore, is that pretty much the same as the laptop formatting the drive and leaving it as it was when i got it, clean with only vista running?
