One thing I have noticed is that with Windows Vista, every time there is a pop-up notification from the system, the internal speaker beeps. It's very annoying since I go to libraries and also use it when people are sleeping. Muting the computer doesn't disable this beeping since it's not the main speakers. I know it's windows vista since I have two pcs and both of them do it, yet my older XP pcs did not. Is there a way to turn that off?

Check this out. It's for XP but it may/may not work for Vista.

I have two -- XP/Vista/Linux -- desktop machines here too & neither of them do that. My laptop also does not do that.

Are both of your "PC" laptops?
