I bought a Alienware computer and ordered "Windows Vista Premium" with it. ( I think that's the name.)
Anyway I've owned it for just under a year now. One day I turn it on and I have a black background with this down in the bottom-right corner; "Windows Vista (TM)
Build 6001
This copy of Windows is not genuine" And it says I need to buy a new registration code or something like that for like, $100.

What could of happened overnight? I looked in the folder that Alienware gave me with all my info regarding my computer and I don't see any OS disks or anything like that. So, what should I do?

It's probably something you have 'caught'. Follow the links to telephone Microsoft who will give you a code to correct it.
