I had a Win98 machine that I have now made a Dual boot with NT (C=win98 D=NT4).
Win98 printed fine through Parallel port (ECP Printer Port). NT does not print through parallel port as the parallel port driver parallel.sys is not started as it is not detected at startup (NTDETECT).
I have subsequently found out that my problem is that NT does not support EPP and ECP port setting. (Article Q150498)
The above atricle recomends that one changes the BIOS, which I have now done (change parallel port from ECP to Bi-directional) and NT still does not detect the port on boot. (my motherboard does not have any jumpers for parallel port settings)
