I used PartitionMagic to convert all of the FAT and NTFS partitions on my laptop to Fat32. This to remove NT 4.0 and then install Win98se. PartitionMagic performed the steps and then rebooted. When the laptop rebooted, it displayed an "invalid system disk" message.
Any Ideas. I tried inserting the Win98se CD into the cd drive before and after, but the message stayed the same.

To what format did you attempt to convert? It looks like there isn't a bootable partition on the system now hence the invalid system disk message.
You'll need a Win98SE boot floppy to boot the system and then run fdisk to investigate what partitions exist (if any) on the drive.
Fdisk doesn't remove primary partitions if they are NTFS. It might just be that you need to run format on the partitions, boot from a floppy (with CD-ROM support) and install from the Win98SE CD-ROM.
