Not sure if this has anything to do with your problem but here is some info I found that may be associated with the same issue.
Do you get an open Window for every root folder at logon? This happens when you empty or delete the value at: HKEY_LOCAL_MACHINE\SOFTWARE\Microsoft\Windows\CurrentVersion\Explorer\User Shell Folders\Common Startup
This type REG_EXPAND_SZ value should point to the All Users Startup folder.

One of your programs that is run at startup is not being started correctly (wrong syntax in the registry, somewhere.) If the problem still exists after trying Chuck's fix, see the following:
