I am running NT4 and am able to setup AT.exe to run. I have done the > output.txt and it makes a empty file. Without this I am not able to see what is wrong with my AT job.

wrong way. You don't want output from AT but from the script you are running.
You do this in the script "command" >folder\logfile.txt
I suspect you are running into the very OLD problem with AT. You are logged in and run a script and it works flawlessly. You schedule it with At and it doesn't run or errors out.
Make a admin account and in Services assign this admin account to the scheduler. Problem is the system account which is default for the scheduler doesn't have enough rights.
