Win98 and Win ME on seperate drives

I am running WinME on a 7200RPM 40 gig hard drive. I intend to format a 6
gig drive that I have and then install Win98SE with Premiere on it. Then my
wife can use her existing info on the 40 gig drive under ME and when I want
to edit video, I can boot to the 6 gig drive and use the 40 gig drive as my
media drive. My question is if I have Win 98 and Win ME both installed on
separate drives with separate IDE cables will it work?
I have successfully done this in the past where both drives were Win 98.
In that case, I replaced my hard drive with a new one and installed Win 98
on the new one. I later re-installed the original as a second drive and
found that I could boot to either one with no problem. My brother in law
told me that installing Win98 on my second drive could damage the Master
Boot Record, but since they would be on separate drives on separate cables,
I don't see how it would harm my WinME. Has anyone done this and did it
work?

I know little about this but I do know that you have to get a small program that allows you to choose between winME and Win98 during bootup. Overall It's complicated and not worth it.
