system restore error and can't run restr

I deleted a bunch of files (not anything essential) using MaCaffery Uninstall to free up some HD space. it prompted me prior to deletion for each area I was deleting and said that if the system wasn't working properly after to run restreg.bat from a dos prompt. You can't run a dos prompt in ME only a c:\windows\ dos prompt and it tells you not to run that command. I also tries system restore and there was an error opening that probably due to the deletion.??? Am I screwed?
