Finally got it to start, yes I ran scan disk. It finally took off the third try, second try it stopped at 15%, -error-, closed it and started it for third time. It has taken over 6 hours and it is now at 93% and slowly getting there.

For future reference, the Windows ME defrag works fine with 98 and is a lot faster. But still, you run into the problem of defrag restarting when the 'disk contents have changed'. Even safe mode doesn't always fix that. Bryco linked to a registry file here:

you can use to run defrag before anything else loads.
