Win98 doesn't load at startup

I hope you may point out to me how this problem can be resolved.

I am using a Pentium 550 processor and a dual boot operating system of
Win98/ Windows 2000 on my PC.
A worm by the name of W32Myfile.F@mm infected my PC and as
a result the Win.com file of Win98 OS was deleted.
I re-installed Win98 on a new directory and deleted the previous
install.

Now at start-up, Win98 does not complete loading after
processing config.sys & autoexec.bat files. The system hangs with the picture of Win98
fixed on the monitor. I tried to follow the instructions indicated by
Microsoft (such as msconfig utility) to locate the real
cause of this problem but for no use.

Each time this happens I have to press reset then choose normal boot from the startup menu to
make Win98 load properly. The bootlog.txt does not help either.

have you tried booting with the step-by-step confirmation option? Doing so will enable you to see the driver that may be the culprit? Worth a try.

Reinstalling windows 98 over a previous install to a different location is rarely a good idea. If you are sure the virus has been cleaned off of your system, I recommend deleting, from DOS, both of the windows install directories, and then reinstall windows again. If you think the virus may still be there, I recommend backing up all of your files, and formating your hard drive. Before you put your backed-up files back on your PC, be sure to scan them!

Thank you all for your help.
I've tried to follow your advice, however the problem still persists and I don't want to format and re-install.
Step by step confirmation shows that the PC hangs after processing the wun file, load all window drivers and some other *.vxd files specifically after I enter (yes) to process msmouse.vxd

Can this shed any illumination on the cause?
