I tried to set up my second hard drive as a primary slave, and also as secondary master. BIOS recognizes it both ways, however WIN98 doesn't. What am I doing wrong.

Have to format the drive to be recognized by Windows if you haven't already done that. Use your Win98 boot disc.

Bruce is right, boot from the startup disk, type "d:" and press "enter". Type "fdisk", there should be five options if the second hard disk is properly installed. Use option 5 to change to you secondary hard drive and then when your back at fdisk options delete any existing partitions and then create your primary dos partion. To keep things simple I would go for making that the only partion on the drive. Reboot and then run format from the boot floppy disk.
As Bruce mentioned, make sure your new drive is partitioned (fdisk) and formatted.
If it already was, then maybe you need a chipset .inf configuration file from the motherboard manufacturer in order for it to 'see' you IDE channels correctly. What type of system do you have? What motherboard make/model?

I have the same problems, but after upgrading to Win 98, Win 98 will not see my already formated (under Win 95) Secondary master and slave. I do not want to reformat because I can not move all of the data on these drives. Thanks for any assistance
