In your heading you say the SYSTEM.INI is missing. In you message you do not mention this. Is it or is it not missing? I think your problem is you have a file listed in system.ini that system.ini can not find on bootup. At the run command type: sysedit Find the mention of the file in system.ini and delete it.

Probably in the registry. Start, Run, Regedit. Make sure My Computer is highlighted, Edit, Find, enter the filename in question. When it finds it, delete that key. Hit F3 to look for other instances, performing the same action as above on each instance until it gives you a pop-up window; "Finished searching the registry".
